Conan, Kogoro, and others visit the beautiful island of "Shinkai Island" in the Pacific for vacation. The island has ancient legends, likely related to the sunken ancient ruins known as the "Undersea Palace" and a treasure left behind by two female pirates 300 years ago. Ran and Sonoko, unafraid of the legends, go diving near the "Undersea Palace" and unexpectedly encounter a group of treasure hunters. To their shock, one of the hunters is suddenly attacked by a shark and dies! Ran and Sonoko narrowly escape, while Conan, noticing the strange circumstances of the hunter's death, teams up with Haibara to investigate. Conan believes the hunter's death is closely related to the treasure legend and tries to unravel the mystery behind it, with the puzzle of the "Undersea Palace" lingering in his mind. After discovering a mysterious term "Jolly Roger," he hopes it might lead to a breakthrough, but the hunter reappears and steals the treasure they had found!
