In order to save Kaoru Kamiya (Emi Takei), Kenshin Himura (Takeru Satoh) leaps into the sea and drifts to a small island while unconscious, ultimately being rescued by his master, Seijuro Hiko (Masaharu Fukuyama), who taught him the Hiten Mitsurugi-ryu. Realizing the huge gap between himself and Makoto Shishio (Ryunosuke Kamiki), Kenshin pleads with his master to teach him the ultimate secret of Hiten Mitsurugi-ryu to save all of Japan. Meanwhile, Shishio sets his sights on Tokyo, taking the next step in his plan to seize the nation using force. He forces Hirobumi Ito (Seiyo Uchino) to issue a nationwide warrant for the executioner Battosai, prompting Kaoru and Sano (Takaoka Aoki) to rush to Tokyo. Back on the road, Kenshin is first confronted by the leader of the Oniwabanshu, Aoshi Shinomori (Yuusuke Iseya), and along the way, he faces numerous challenges, culminating in a final showdown with his destined rival, Shishio... Based on the classic manga of the same name by Nobuhiro Watsuki.
