5-year-old Sosuke lives in a small seaside town, with his home perched on a cliff by the sea. One day, Sosuke finds a discarded glass bottle washed ashore by the waves, inside which is a trapped goldfish. The goldfish, named Ponyo, is the daughter of the sea goddess, and while sneaking out to play on a jellyfish, she accidentally got stuck in the bottle. Sosuke takes Ponyo home and keeps her in a plastic basin. Ponyo enjoys her time at Sosuke's house, and she likes him very much, and he likes her too. However, their happy days come to an end when Ponyo's father, Fujimoto, takes her back to the underwater world. Fujimoto, originally a magician, fell in love with the sea goddess and became a resident of the sea. After returning home, Ponyo misses Sosuke greatly and makes a bold decision—she wants to become human and be with Sosuke. With the help of her sisters, Ponyo steals her father's magical treasure and swims toward the human world. Unfortunately, the life water, which contains dangerous magic, goes out of control. As a result, the sea surges, a storm rages, her sisters transform into terrifying giant fish, and the waves rush toward the cliff where Sosuke's family resides... The seaside town is submerged, and Ponyo never expected that her good wish would bring such disaster. Can she save Sosuke?
