A race from another dimension, MU, has occupied Tokyo and hidden the city behind a massive protective barrier, deceiving the inhabitants into believing they are the last humans on Earth. Outside the barrier, an anti-MU organization known as "TERRA" is gradually gaining strength. One day, during a fierce battle with MU, an ordinary boy named Ayato Kamina (voiced by Hiro Shimono) accidentally finds himself in an underground temple located in Tokyo Bay, where he encounters the giant robot "Rahxephon" and becomes its pilot. Guided by a mysterious woman named Haruka Shindo (voiced by Aya Hisakawa), Ayato ventures beyond the protective barrier, joins TERRA, and meets a woman named Kisaragi Fuu (voiced by Maaya Sakamoto). As MU launches an attack on TERRA, putting the organization's survival in jeopardy, Ayato pilots Rahxephon once again, becoming the savior of the group.
