After camping, Conan, Haibara, and the members of the Young Detective League, Ayumi, Hikaru, and Genta, take a detour to visit Japan's first twin-tower skyscraper built in front of Mount Fuji in Nishitama City. Kogoro Mori, invited by the owner of the twin towers, his junior, Mio Tokiwa, attends the opening ceremony with Ran and Sonoko. While Mio introduces them, they meet the painter Kisaragi Minamizu, known for his paintings of Mount Fuji, city councilor Iwamatsu Okki, the designer of the twin towers, Hidehiko Kazama (a disciple of Teiichi Moritani, who once challenged Shinichi in the first film "The Last Explosion"), and genius programmer Hara. During this, Haibara's behavior is unusual. Iwamatsu checks into Tower B in advance but turns up dead. Officer Megure starts to investigate and discovers that he had an unusual relationship with Mio. Soon after, Hara is killed at home. Since similar small broken pieces of cups used by Japanese painters are found at both crime scenes, the two cases appear to be the work of the same person. Conan links the small cups to the dark organization that Haibara once served, nicknamed after a type of alcohol, and notes that no blood is found on the fragments from the second case. Meanwhile, he discovers the reason behind Haibara's strange behavior and finds out she is being followed. Additionally, Sonoko's playful hairstyle makes her look very much like Shiho (Haibara). At the opening banquet, Mio is killed while showcasing Kisaragi's most precious painting of Mount Fuji, her death mirroring the silhouette of the twin towers that stand across the mountain. Beneath her lies a whole small cup. A pearl that should have been around Mio's neck catches Conan's attention toward Kisaragi. Shortly after, an explosion occurs on the floor where Mio's company computer files are located, along with the basement distribution room in Building A. During the escape, Conan notices a gun aiming at Sonoko, and while he answers all his questions, what he and Ran and the others urgently need to figure out is how to escape from the flames.
