Matoi Mai and her brother Kouhai are waiting to arrive on a swaying cruise ship, heading to a prestigious school called "Fenghua Academy." After losing their parents, Mai unexpectedly receives a scholarship to Fenghua Academy and decides to transfer there with her brother. While sailing on the sea, Mai suddenly discovers a girl drifting in the ocean. The girl, who is holding a large sword, is named Miku Inochi, and Mai rescues her aboard the ship. Soon after, a mysterious long-haired woman named Kuga Natsuki appears on the ship. Upon seeing Inochi, Natsuki immediately seeks to take her life and summons a mechanical beast to join the battle! Mai is shocked by the scene unfolding before her, but at this moment, her superpower awakens! It turns out Mai is also a superpower user with "HiME powers." After the battle, Mai and her brother continue toward Fenghua Academy, unaware that there await them the secrets of HiME powers and the bonds of destiny.
