In the year 20XX, after humans unearthed an object named Zohar from the shores of Lake Turkana in Kenya, research began on it. Later, some reconstructed what was called the "Language of God" and established a computer program to activate the original Zohar, conducting connection experiments with U-DO (the red wave entity from the higher dimension) in the superior realm. Unfortunately, the energy flowing from the higher realm into the lower realm caused a phenomenon shift, nearly making the Earth (the so-called "Lost Jerusalem" in the game) "disappear" from the universe, prompting humanity to flee and leave the Earth. Over four thousand years later, fifteen years before the story begins, in the year T.C. 4753, a conflict known as the Miltia Conflict broke out on the planet Miltia. During this event, humans on Miltia were suspected to have been attacked by the Gnosis and vanished after the conflict, but the truth of the incident remains unknown due to Miltia's disappearance. After the incident, the language of God required to activate the original Zohar (which was later created by humans into twelve Zohar replicas, hence the original one is referred to as the original Zohar), research results on the original Zohar, Miltia's U.M.N. coordinates, and other matters were sealed within the Y data, which was locked inside the consciousness of the observation synthetic being (Relian) M.O.M.O. However, this led to various factions vying for M.O.M.O.’s possession. At the beginning of EPI, Shion Uzuki, a researcher from Vector's first development division involved in the KOS-MOS project, was traveling aboard the Woglinde spacecraft, which carried the yet-to-be-activated KOS-MOS. Unexpectedly, their spacecraft was attacked by Gnosis rushing toward Zohar, and KOS-MOS suddenly activated at that moment, drawing Shion Uzuki into a series of conspiracies and events related to Gnosis and Zohar that would change the fate of humanity…
