The story is set in China during the Second Sino-Japanese War. Gladys (Ingrid Bergman) is a devout Christian who, after overcoming numerous hardships, finally qualifies to join a missionary group and travels a long distance to China to spread the Gospel. Gladys's base is the Inn of the Sixth Happiness, where the environment is fraught with crises due to extreme shortages of supplies in wartime. Despite these harsh conditions, Gladys never gives up her responsibilities and obligations. During her time in China, Gladys encounters a Kuomintang intelligence officer named Lin (Curd Jürgens), and the two fall in love amidst the chaos of war. Lin believes the situation is too dangerous to stay, and continually urges Gladys to return to England, but she refuses. Gladys takes on the responsibility of 50 orphans and decides to escort them to Xi'an.
